How does a grammatical case system work in more complex sentences?

It depends on if the language has a locative marker or not. If it does, then it would probably be marked with that, otherwise, I think it would be unmarked. From what I remember, you don't have to mark every part of a sentence unless it falls into an area where it needs case marking.
